Now of course I dont know anymore for sure than any of you do but saying zion is a matrix inside the matrix as some kind of fail safe seems absolutely ridiculous to me. As the architect explains zion and the one ar byproducts he is trying to erase from the system . Having a zion he says in many more words than that increases the probability of the anomole known as "The One". Besides if they controlled zion/the real world why would they have to drill to get into it. They could just delete it. Im guessing the reason Neo can stop machines in the real world now is explained some way or the other in Neo's conversation with the counselor on the engineering level. Its all about machines in the real world being controlled vs machines in the matrix and there ability to control. The counselor is basically saying there isnt much of a difference and he hopes Neo realizes that before its too late. (Wich makes me think that that specific counselor is a program himself, seems like everyone who guides Neo is)

The architect, as were calling him, also explains that the first matrix he tried to make was perfect. Im thinking he tried to make it almost like a heaven. But it was corrupted by humanities ingrown Grotesquerys* as he calls them. Then the oracle who was created to study humans showed him that it cant be made perfect , and that it has to be more like the real world was before the machines destroyed it. They then thought there was no need for her anymore after that . She then went into exile and went against the Machines . She explains that many programs facing deletion choose exile. Now she in all her infinite wisdom of how the matrix is meant to be run (Such as the path of "The One") is trying to help the humans defeat the machines.

Anyway in a nutshell for Neo I belive his powers are only limited by understanding. The more he understands things the stronger he gets (Such as using powers in the real world) . I think that because of the oracles speal about him having already made his choices and now he just needs to understand them or all is lost. I dont know how they will explain it exactly such as how it is physically possible for him to do what he does out of the matrix but I believe it will be along those lines
