Zion being a Matrix inside a Matrix is a good explanation, that also proves how Agent Smith came into the "real world" (in a more realistic way!)
Me and my mate was thinking that Neo is the only real "The One", which of course would be pretty plausible too, because Neo was the first one to take the other door, which shows he wasn't under control like everybody else.
