Hey. Someone asked this same question a while back and I found the thread:

Which One?

You can read the answers of the people who's seen both and they basically say which one to get.

Many say to get Trigun because the episodes are consecutive and they follow with each other, as opposed to Cowboy Bebop which have different stories. But you can read that thread and get some answers and I'm sure others will help out too.
