A long time ago, there was this one ninja anime/movie called Ninja Cadets which I really enjoyed. Unfortunately, I feel like there was supposed to be more, but it was only one "movie." It's not very well-known unlike some of the other stuff, but it's okay.

Otherwise, Rurouni Kenshin, Rurouni Kenshin OVAs, Samurai Deeper Kyo, and Samurai Champloo are the pretty good ones that are mainstream. There's also PeaceMaker Kurogane which involves the Shinsengumi, unlike Rurouni Kenshin.

Non-mainstream, there is this one kinda samurai-ish series called The Dog Warriors: Legend of the Hakkenden. The drawing style is a bit more realistic and the series is okay.
