It's really difficult to find online shops that sell original Japanese manga because translated manga are much more in demand now.
But you can go to Sasuga Books to find original manga. I discovered them in '98/'99 and they were very reliable and kind. I haven't bought from them in a long time but I don't think their company ethics have changed. They usually have most of the current and older manga but you can also place special request orders too.
Another option is to go to Amazon Japan. They're the Japanese version of Amazon.com. You have to set up a new account there and then you can order Japanese books, DVDs, and music and have it shipped anywhere in the world. You can even view the site in partial English. The only problem is: if you don't know how to type the manga's title in Japanese in the search box, you'll get only English translated manga results.
That's all I can provide from my knowledge. Manga is easy to read if you know a little Japanese and it also great that there are hiragana notes next to the kanji characters too. This is extremely helpful for those who want to start off reading a little Japanese.
